1. You can Drag and Drop to re Order Header Elements. In our theme have a notice that Page Options will override Theme Options. You can understand more about it follow this topic: https://harutheme.com/forums/topic/why-theme-options-doesnt-apply-changes/

2. About Delete Categories we don’t really understand your question. If you want to manage Menu items you can do it in Appearance -> Menus and select Vertical Menu.
If you don’t want to use Vertical Menu you can choose another Header.

1. In current version 1.2.7 doesn’t have user element.
However we’ll add it in next version.
We shared with you version 1.2.8 (Now not updated on ThemeForest)

You can try it now.
2. You can choose another Header or go to Appearance -> Customize -> Additional CSS and add this code:

.header-2 .haru-header-nav-wrap .header-navigation .header-elements-nav.left {
display: none;
}
.header-2 .haru-header-nav-wrap .header-navigation .header-primary-menu {
margin-left: 0;
}

Sorry but we don’t understand your question.
If you want to update theme you can follow this topic:

How to Manual Update WordPress theme via FTP

or delete then reinstall our theme.
Please note if you customized direct in parent theme your customize will lose.
If you do any customize (CSS, template display) you should do it via child theme:

How to customize WordPress theme using Child theme

Update theme doesn’t take any effect on your database.

Sorry but why do you need add that button while WooCommerce already have Add To Cart button?
and what happen when click to buy now button?
